In the Android app My Watches Companion, you can add and remove tags on the WatchMaker watch faces. The tag will be in the name of the watch so it will be easier to search/select them in WatchMaker.
You also have an option to move selected watch faces to the top of the list (if you show the watches sorted by date).

I ave over 3000 watches and sorting today (2018) is still either alphabetically or by date. The companion app is a possibility but brings with it additional potential problems, and a much smaller user base. WatchMaker needs to bring tagging to watch faces (as someone else has suggested, and only received 1 vote).
